According to my water overlay there only part of the homes have coverage, but all homes are showing they have access to water. I built one domus and then another right next door but when I built the second one it said it had no water access. I built a fountain next door but that didn't help. I waited a bit to but there was still no water coverage. How is it that homes showing they have no access to water still have some? What determines whether a home is covered or not?

Fundamentally, the water overlay only applies to Villas, a fountain and bathhouse. Plebs and Equites will get water from a fountain. As soon as you have a functioning fountain in your city, one within easy reach, your citizens will make a bee-line for it and take a pitcher of water home with them.
I only ever place a well with industry and farm buildings. That's because, every so often, a worker will run through town displaying a yellow glow and head for the nearest source of water. It happens more on desert maps.
