I made roads under them they can walk to an empty and working granary. It removed some of them but some are still stuck.
Deleted their wharfs, just says "going to small tent from nowhere" on their detail page.
I've had them before and just decided to build around them but now they are in a pretty important spot and want them out. I've had issues of buildings that become permanently undeletable or non removable as well. How to deal with these bugs?

It's been a long time, but I don't remember ever having a problem getting rid of cart pushers in the rubble of a granary, if a road is built under the granary to another granary or warehouse that would accept their goods (and is fully staffed). If that doesn't fix the problem, have you tried saving the game and reloading it?
Problems with buildings can occur after UNDO is used. I gave up using UNDO long ago.

Interestingly a working granary didn't work even though it's my go-to choice when this happens.
Turns out that a warehouse did the trick. Also, I will try to stay far away from UNDO!

You can provide road access where it sits in which case it will move away from the rubbles.
